Nanoha Takamachi, a third grade elementary school student living in Uminari City, meets a boy from another world, Yuno, one day. Yuno's goal is to retrieve the "Jewel Seeds," relics from another world scattered throughout Uminari City. In order to retrieve the dangerous Jewel Seeds, Nanoha cooperates with Yuno and begins a search for them with the Raging Heart, a magical device with intelligence entrusted to her by Yuno. However, there is a girl who is also searching for the Jewel Seeds. The girl's name is Fate Testarossa. Fate fights to "fulfill her mother's wish," and collects the Jewel Seeds while feeling heartbroken about stealing them. Nanoha senses Fate's sadness, and in the battle, they clash with each other's strength and hearts. Fate's mother, Precia Testarossa, treats her daughter with a seemingly cold attitude, but Fate fights to bring back the kind smile of her mother from her childhood.
